Once you get to a certain point in the story you'll be given the location of the remaining vaults in DC.
some of them will be revealed to you during a quest. others you can find just by wandering. the easiest way is by choosing the explorer perk at level 20, since it shows you where everything is on the map. and yes, some vaults of enemies such as super mutants in them.
